I set it updating in the background and have given the server a quick test and it appears to be back to life after the latest patch. Hurrah.

Another thing that might be mucking up the server is spies. From what I have seen on servers since the scout patch, the server admins stopped people using them since it crashed servers. Not sure if it's been fixed. Made Heavy Medic combo fun with noone backstabbing you

Don't know where you heard that, but since the scout update I have been playing (as a spy) quite alot, and no server crashes happened.
